Problem with Scene or Effect Not Found

Greetings,
I just recently migrated to Version 5.1.1 Build 4503 and since the upgrade I've had a persistent annoying problem.
Whenever I save and load my main project, the contents of various scenes in the scene library seem to go missing. Usually it's combination scenes (of which I have many) where I'm setting a particular color and dimmer fade time to a group of LED Pars. Usually the scene that gets dropped seems to be the dimmer control scene, but it does seem somewhat random (sometimes things that go missing are defined Effects).
I'm hoping it's something I'm doing that's just genuinely crazy. If I need to I can start with a fresh project; I'd rather not because I've spent some time getting this project file setup. Genuinely though, I don't expect you to 'fix' my project file or anything. I was just hoping that maybe there was something quick I could do better/differently or if it's a known issue.
I'll attach the project file I'm currently using just in case it's helpful.
